On my Mac, pdflatex does put the output pdf in the same directory though... (I use MiKTeX.) Also texmaker (yeah, it's not command line, sorry I'm not nerdy enough...) has an option to "clean on exit" which will delete the byproducts (seems to be a simple extension match though).
