It's an eldritch being called the Chroma attacking kivotos. It killed gematria, they were bait villains for the real force we have to fight. The Chroma's lead priest is a version of sensei that couldn't save his students, and it's attack dog(heh) is an alternate version of Shiroko that lost all her friends.
That's where Plana, the goth version of Arona comes from. She's what Arona was intended to be, but our Arona is actually the missing student council president.
The final arc 1 raid episode juxtaposes the two timelines next to each other and emphasizes their differences. In the timeline with Sensei and the student council president helping him, there are sad moments and shit can hit the fan, but everyone can work together to come out on the other side smelling like roses.
In the alt senseis timeline, where he was in a coma after the attack on trinity, all of Arius squad gets killed, Mika loses her mind, etc. etc.
