Vendoring is usually not allowed, there are of course exceptions but all the ones I have in mind are supposed to be "temporary".
In the example you give (I do not know yosys nor abc), it seems that one of the two softwares should have been fixed in some way to prevent the compilation failures. Vendoring a patched dependency is asking the distributions to maintain two softwares at once in a same package, it’s not surprising that Debian is trying to avoid that.
