"At the heart of the matter, Hubzilla is based originally on Facebook style interactions (let's call them "conversations"). Mastodon is based originally on Twitter interactions - we'll call them "posts". Both interaction styles exist in the fediverse and existed in the fediverse long before Eugen created Mastodon.
Hubzilla supports both interaction styles, but defaults to conversations because the resulting conversation threads are more cohesive and may involve conversational privacy. The posts model has a wider reach but a corresponding loss of context and limited privacy options. Hubzilla folks can use either model (and this thread contains elements of both), but the default is that replies go to the conversation. Mastodon folks only have the option to reply to individual posts and can often only see small slices of the actual conversations, as you've so eloquently noted here.
Neither is right or wrong. They represent different philosophies and experiences and although they can communicate with each other, they are very different. Use whatever works best for you and get on with your life."
