My favorite museums are tiny museums. I loved the weirdo Dvorak one in Prague, which is lovely, inexpensive, and worthwhile, based in a house he never lived in. It was just available!
The father/son Brunel Museum in London, which lets you go outside and then descend a lot of stairs into the top of a borehole that's still used (below the floor) for active trains under the Thames.
The Kafka Museum in Prague is not precisely small, but monomaniacal and strange and great.
