A setup where the CPU and FPGA run synchronous would be ideal from the FPGA's POV, for sure. Properly synchronized inputs are much nicer to deal with. Plus, it lets you do overclocking and 6502 compat with a software push! Write to some register for a glitch-free switchover to a slower/faster clock.
