I use Emacs's org-mode. Like Markdown, org isn't really dependent on Emacs, there are plugins for it in other editors, but Emacs makes it really feel like magic, as it ties perfectly to the entire ecosystem.

I do note capture, journalling, habit tracking, event/task scheduling, Pomodoro timing, and project management all within org-mode and have been doing it for years. Orgzly on Android lets me edit my notes on the go.

It's an expert tool, but it lets you organize any- and everything.
