In the past, it was probably mostly women alone with their kids, and you often hear about women taking their boy children into the ladies. And generally women have no problem with that. I guess that (sweeping generalisation here, I know) men are probably more likely to be paedophiles and other sickos than women, so it'd be far scarier for a man to take his girl child into the ladies (where, as you say, she'll pass men using urinals).
Point being, this problem may have received additional attention because of the whole trans debate, but it's definitely not exclusive to that debate. We could probably stand to re-evaluate our reasons for wanting to segregate bathrooms in this way to begin with.
