Thank you for being open to ask this. I am a person who struggles with this as well.
Between years of customer service roles, likely being actually ASD (and just generally autistic like the rest of us on here), and having a shit self image for a long time, I realized one day that it had gotten out of control.
As many have mentioned, replacing thank you for when I say sorry has honestly taken care of 60% of my habit. (When I can prevent myself from saying "thank you, sorry, thank you").
I also say it when I am wanting to share my pain of seeing someone else having a struggle. I'm still figuring out this one, but think saying something like "I'm here for you" to let them know that you sense their emotions can more accurately convey your meaning.
As for the apologizing for ones existence, this has been the hardest. I find, it is part having positive views of one's self, part self control to not rely on filler words, and part being able to forgive yourself.
Typing this out has actually given me more clarity on how to approach this myself and improve on what has worked and what might help me.
