Nothing comes to mind. I did not observe a behaviour like that when poking at VERA previously.
From my recollection of the VERA internals, I'm unaware of anything that can put character/tile data into the tilemap other than writes through the external bus interface.
I'd look for unexpected writes coming from somewhere. Maybe drop a logic analyzer on the bus interface, look to count write transactions, run some test code, and see if you observe more writes than you expect to.
