Mario doesn't just kill Goombas now, he traumatizes the shit out of them. Is this what he meant by you going to hell before you die?
Keep in mind, the Mario RPGs have established that Goombas are at least as intelligent as humans, and that they have families and other loved ones. Also, Mario pretty much never actually NEEDS to kill a Goomba, any Goomba can easily be cleared with a simple jump.
