There was the GB X games (Cyber Mission and Soul Eraser, AKA Xtreme 1 & 2), and the 2nd game was made after X5 I think, which tried to solidify the reploid DNA part, since the reploids were meant to be part organic (Replicated Android, JP: Repliroid), but at that point that's just cyborgs. Capcom's team back then didn't do a good job explaining why some of these terms exist.
The story in the Z series was dumb, but it's clearly a case of Inafundme going out of his way to making his red guy a main character and being held back by the producer. There's times that the devs know better, but I think this franchise (Mega Man) may be the case where it is the opposite. I can easily imagine the fights between him and Capcom.
